- Mt. Moon: Early in the game, players encounter Team Rocket Grunts attempting to steal rare Fossils.
- Celadon City: This city houses two significant Rocket locations:
- Rocket Game Corner: A public façade concealing their illicit activities.
- Rocket Hideout: Located beneath the Game Corner, this is their first major underground base. Here, they are involved with the Silph Scope and hold Mr. Fuji captive. The player confronts Giovanni for the first time in this location.
- Pokémon Tower (Lavender Town): Team Rocket seizes control of the Pokémon Tower, causing distress to the spirits of deceased Pokémon and leading to the abduction of Mr. Fuji.
- Silph Co. (Saffron City): In their most ambitious operation, Team Rocket executes a hostile takeover of the Silph Company headquarters. Their primary objective is to secure the Master Ball prototype. This event involves navigating multiple floors and culminates in a critical battle with Giovanni.
- Rocket Warehouse (Five Island - Sevii Islands): In the post-game, after obtaining the National Pokédex, remnants of Team Rocket establish a new base of operations on Five Island. They aim to re-establish contact with Giovanni and continue their Pokémon-stealing activities. This side-quest is linked to recovering the Sapphire for Celio.

While comprised of many operatives, certain individuals are central to Team Rocket's presence:

While a small faction attempts to revive the organization in the Sevii Islands, the main body of Team Rocket ceases to operate in Kanto after Giovanni's departure.
